Nah, that’s easily explained.

The native human version of Sunny-sun passed through the portal at the same, they literally passed each other en route between realities. These days, human Sunny-sun is happily trotting around Equestria somewhere, a unicorn with no idea how to access the magic she no doubt holds, but not really worried about that because it’s not something that she ever had to begin with. Plus, she’s an adorable little pony now! ^^
