The effect is probably worst in Doug because the title figure is “skin toned” but everyone else ins’t. So it stands out from one’s preconcieved notions.
 
In EG, as far as we’ve seen, the only one with seemingly normal color skin is Vinyl, and as I vectored her, its because her pony colors are the closest to skin tone, but they are still her pony colors. So the oddness of everyone else beyond Twilight doesn’t stand out that much.

Personally, the use of oddly colored skin (read: keeping the pony color schemes) puts the high school in a similar-but-not-quite-ours universe, giving the possibly of something more than a cut-and-dried high school comedy/drama to happen.
 
Part of why I love the pony-verse of MLP is the world-building. While the high school element takes that out, if there is still something of magic or the like involved, there’s a chance this could be rather interesting. And thus distancing the humanlike-verse from regular humans hints towards that.

It’s just…so weird to see characters that are beloved for their personalities, but that there are many, many, MANY people who can’t look past the color of their skin.
