Description

It’s all over. The world is doomed. An asteroid the size of the Crystal Empire is hurtling through space towards Equestria and there is no amount of magic that can stop it from obliterating all life on the planet. In the final moments, a mysterious spacecraft visits the planet and scoops up two of every creature. The two ponies that get picked to repopulate their species are Twilight Sparkle… and her brother.

What logic prevents defective offspring and a shallow gene pool?
One word.
 

 
I mean, per the story, if you’ve got a species advanced enough to traverse the cosmos with ease and who only need two of each species to save them from extinction, they probably also have some way of preventing or fixing any potential problems that might result from Twilight and Shining’s inbreeding.

Yes i know, but i bet that the Zoo keepers is just as willing to keep their breeding program for just as Celestia kept her inbreeding program going. Ture but thoes stepbacks only took place at the very begining, oce they were past that the inbreeding program went on smothly.

Nothing in the begining at least but acording to Cat’s Cradle, the defective offsprings only comes out at the very begining of the whole process, but after 5 - 10 gens, the inbreeding is no longer harmfull to them.
