I stopped watching after seasons 6, so I don’t know if the alternate timelines are ever brought up again, but what makes you say they “definitely” exist?
 
So far as we’ve seen things normally go the “you’ve already changed the past” route by accounting for your time travel, like with Future Twilight.
 
Starlight’s spell allowed her to change an unalterable future, but it all was only ever possible through the magic of the map. Once Twilight fixed things for good the map itself sucked up the scroll and made it vanish. It seems logical that those timelines would then vanish. And this is coming from the castle of friendship, spawned from the chest that came from the tree of harmony and contained a power greater than 8 alicorns put together. I would think that kind of big, benevolent power would fix the future.
 
We’re never really told whether they were creating branching paths or deleting the current past and starting over from the point that Starlight changed things. Starlight and Twilight remained the same, but that’s likely because of something in the spell. Starlight wanted Twilight to keep trying and failing to stop her as revenge, and her plan would be a bust if she immediately forgot what she was doing.
 
So I think either interpretation is valid.
