Chrysalis wasn’t connected to the tree like the elements. The elements were a direct disturbance, something that was wrong and needed fixing. Chrysalis didn’t really do anything to the tree directly.

I don’t understand one thing: Why the Tree didn’t destroy even Chrysalis since she was there too? It’s true that the clones were created with Magic and all while Chrysalis was a Real creature, but she was still evil, and if the Tree could see evilness and take down whoever bad guy Got Close to it, it could have destroyed Chrysalis too. Mh…
