The loud pop we hear when a unicorn teleports is the air being displaced. The only way to silently teleport would be to first put a bubble of silence around the spot you want to teleport to before teleporting there. And if you wanted your departure to be silent also, you’d have to put a bubble of silence around yourself before teleporting out, to block the sound of displaced air when you disappear. In short, silent teleporting is theoretically possible, but probably very difficult.

Teleport is loud and flashy, we would of known he did it before we saw him.

For a unicorn that’s like to read history about everything in this town, maybe he found a teleportation spell that is so quiet enough that no pony will even noticed or maybe it’s cartoon logic.
