I can offer a realistic answer and an in universe answer.  
Realistic answer is the animators didn’t pay attention since it’s just scenery.  
In universe answer is that there’s likely a spiral in the tunnel, so the train entering from the bottom begins to climb inside in a large circular motion and comes out the other end at a higher elevation. Hell maybe since the bridge is a bit further back it’s not even a spiral but just a long bendy tunnel with a gradient.

I wish to inquire the manner of which the displayed graphical railroad tracks appear to exist at a greater altitude behind the displayed layer of graphical mountains?

How does the rails go that high in that short of a distance when there is no elevation to it?

how do the tracks just come out of the mountain at a different elevation?
