Because she’s shown to have care for shit like Spiders and such, and he’s going around killing bugs, regardless of the size, without really figuring out what they want or why they’re all above ground and whatnot.
 
Realistically it’s probably a situation Fluttershy could manage to calm them all down over and have them crawl back into their holes.
