Sea Ponies returned from Generation 1.  
Grogar had escaped from Tartarus from and take over and rule Equestria from Generation 1 appeared on Season 5 Finale.  
Princess Twilight Sparkle and Flash Sentry will be married on Season 5 Finale.

True; Fluttershy’s transformation to Flutterbat did change her basic nature, but only in a minor way, I would argue. Note that her cutie mark actually didn’t change that much, just transforming her butterflies to bats. Even then, it required the accidental synergy between a powerful transformation spell by Twilight Sparkle and “The Stare”. Also, even though it was unwitting, it wasn’t quite involuntary; Fluttershy had opened herself up to the transformation when she formed her mental link with the vampire fruitbats.

Whoever it is, they’re tampering with the fundamental forces of Equestria. A pony’s cutie mark represents her identity and destiny, almost like a pictoral representation of her soul. The only time we’ve seen a pony’s cutie mark altered was during Magical Mystery Cure, and the implication there was that even the most powerful unicorn mage in history could not figure out how to do it. Twilight Sparkle did it more or less by accident, and even that was enough of an epiphany for her to ascend to Alicornhood.
 
Someone who could not only remove a pony’s cutie mark but replace it with one of their own design would be the most powerful magic user we’ve seen in the show, stronger than Tirek even.
