Clothes in general aren’t that strange. As an intelligent race, they like to accessorize. Cloths can also provide extra warmth and protection, which in case you hadn’t noticed, have allowed humans to live in just about any climate. A little fur only does so much. However, it’s true that the saddles don’t make any more sense than the cowboy boots.
Neither do a lot of the things the ponies wear in the show, such as saddles (they are the dominant civilized species) or clothes in general (humans invented them to compensate for thin, soft, relatively hairless hides).
Because they’re supposed to look like cowboy boots, which really, really don’t make any sense for a pony to be wearing.
That picture shows a shoe with both heels and toes. It would look equally odd without either.

They look weird too, which is probably why they usually don’t design footwear that way in the show. They only do that for cowboy boots because they would look like cowboy boots otherwise.
