They literally addressed this in the actual episode. ||Clone Twilight asked Chrysalis why she didn’t just attack them if she was so close she could pluck hairs from their bodies. She answered that she knows better than to attack them head on. And seriously, the Mane 6 and Starlight were all there in the same room, so Chrysalis really wouldn’t have stood a chance.
 
Clone Twilight: Why didn’t you just attack them?  
Chrysalis: Excuse me?!  
Clone Twilight: You were close enough to pull hairs from their manes. Why not just take your revenge then?  
Chrysalis: They’ve defeated my army; I know better than to strike alone. I need–
