True, but their dialogs may still be a hint for people who dont read fanfictions and only base personalities on the show.  
Anyway, this innuendo would work better if it was Discord giving her medicine. Then her saying “But its so bitter” would have double meaning

also, he’s covered in green spots, which made it blatantly obvious to me that this was some kind of medical care.
 
That being said, Discord being more against something sexual than Fluttershy wouldn’t be a problem if what Fluttershy is into is inflicting tickle torture or orgasm denial or something; Discord’s a creature of instant gratification, I could easily imagine Fluttershy getting him to beg for mercy even in a fully consensual situation. And there have been a few cartoons and stories where the joke is that Discord’s partner wants sex and he doesn’t (there’s a Molestia cartoon and a Fluttercord fanfic using that premise). So it isn’t the dialogue that tipped me off; it’s the green spots.

This kind has been done multiple times. If it can imply a sexual situation, but we can’t see it… then it’s obviously nothing sexual at all in the end.
