FROM THE SEASON 4 PREMIERE:  
During the “Rise of Nightmare Moon”, Celestia pulls up the replacement “Tree of Harmony”. Since I cannot log in at my current location, lets show the Derpibooru gifs ^TM.

Here we have the “tree” rising from it’s grave. It contains five elements on it.

Here we see the element of magic as well as the remaining 5. Notice the element was not on the rotating pedestals. Where did it come from? It was sealed in the large spherical stone.
 
How does this relate to Season 1 premiere? The elements were sealed away after Nightmare Moon was banished. The element of magic was reactivated when the other elements found bearers, and was teleported (it’s magic, it doesn’t have logic) to it’s bearer, Twilight.
 
So yes, the 6th element was there all along, sealed away until the other elements were activated. There is only 1 element of magic. All elements currently reside in the Tree of Harmony.
