Their source, the Tree of Harmony (search the tags,) had been holding the Everfree Forest at bay with the residual magic left to it after Celestia and Luna removed the Elements. That magic finally exhausted itself, and the forest was invading Ponyville, on pace to cover half of Equestria, thanks in part to black vines sprouted from seeds Discord planted shortly before his first petrification. Said vines had already kidnapped Celestia and Luna, leaving the sky locked in a half-and-hald state of simultaneous day and night.  
The Elements were returned to the dying Tree, which erased the vines from existence and produced what I like to call the Lockbox of Harmony, which can be found under the tag “mystery box of plot importance.” Presumably, its six keys will be discovered throughout the season, and the box will be opened in the finale.

Why did the elements need to be lost? I havn’t watched the episode and probably never will so what’s happened?
