Likely because her main part (dressing up Luna) got cut out in the final draft. And putting her in for 5 seconds of the entire episode would be a bit weird.

Rarity had some other scenes but I guess they were taken out for time, and since her scene was taken out they replaced her with Carrot Top/Golden Harvest which was like a tip at the Brony community.
