Hmm, it’s an interesting question. Can we get anywhere by process of elimination? Applejack is the epitome of practicality - if you need a hand moving something, if you need something fixed, if you just need some common sense advice AJ is the one. But none of that is cute, so she’s eliminated.

Dash is a tomboy - she can out run you, out fly you, and she’s 20% better at any ball sport. If you’re into athletics Dash is the one to watch. But none of that is cute either, so she’s eliminated.

Rarity is a beauty in the classical mold. If you want someone to look fabulous, darling, she’s the one. But physical beauty is different from cute, so Rarity is eliminated.

Book horse is book horse - great for your mind, there’s certainly a beauty in intelligence, but it’s not cute. So we eliminate Twilight.

So we’re left with Pinkie and Flutters. Certainly there is much that’s cute about Pinkie Pie - her unending good cheer, her illogical reasoning, her tendency to poink instead of walking…but by the same token, she can be overwhelming in the intensity of her personality, which is not cute. So we eliminate Pinkie.

Thus, by an entirely rational process of elimination, we prove that Fluttershy is indeed the cutest one.
