When they were first animated in 2D, the studio(s) probably decided it’d be easier to put them on both flanks than remembering to leave them off or on whenever they needed to mirror an object. Later, the toy line changed that aspect likely to simply comply with the notion of consistency.

When it was decided G5 would go CGI, the studio(s) and manufacturers probably came together and felt it’d be okay to go back to the franchise staple. My guess is production of TYT is so relatively short and cheap compared to FiM that they thought it wasn’t that big of a deal to bother to remember to leave it off or on whenever they need to mirror and object.

As for an explanation lore-wise, I’d assume they’ve just retconned cutie mark placement because nocreature actually cares that much about this particular inconsistency.
