The movie literally calls it *ancient* Equestria, and literally everyone except the pony researching it and the pony who found a stained glass of the era think it's a fairy tale. Ponies that are currently alive have never even seen ponies of the other races.
That's *at least* multiple centuries, and much more likely millennia or even longer, not a few years. Anything can happen in that span of time.
