Exactly, each of these species have different cultures, customs, and forms of government. The alicorn is perfect to be leader of ponies cause it represents all species of ponies, an alicorn can’t represent all creatures. Twilight is no tryant and knows darn well this would not lead to peace, this was made as a joke. Think about it, if Equestria became a vast empire with annexed lands becoming provinces, then what do you think would happen? Ponies would start thinking they deserve to rule all, the mind set would not be good, and creatures would rebel, it would not be good, pretty soon the Windegos would come back.
 
The way it ended was showing that Equestria grew in terms of having strong allies, tourism and some immigration, like Gallus becoming captain of the guard.

Bad thing. Different races have different customs and traditions. Twilight wouldn’t be able to accustom to all of the different customs and eventually would end up being an offense to the different nation’s tradition.

Yep, exactly. It is like the leader of any real life country: they only have authority to represent the people of their own country, and not any other country. While Twilight is the Head of Equestria at the end of S9, the other locales around Equestria all have their own leaders, as they are all effectively separate countries around Equestria.

Twilight isn’t Starlight, people. She isn’t the type of pony to subjugate all other creatures in Equestria to her rule!

Also, in response to you, she wouldn’t rule with an ‘iron hoof’, no matter what you want to believe. Rather, she would rule with kindness and compassion, as we all saw at the ended of S9 of FiM.

She only has a rule in Equestria. She has no power over the outside kingdoms.
