Gotta say, if I was going to write a master list of parallels between Greek gods and MLP characters, Fluttershy would not fit with Aphrodite. That would be Cadance (or Rarity).

Rather, Fluttershy lines up really well with Persephone. Persephone is the daughter of Demeter, goddess of nature, and thus has that connection with nature and animals. Persephone and Fluttershy also have strong relationships with men who have less-than-stellar reputations (Hades and Discord, respectively).
