I agree, it’s kind of a let down as a conclusion for the story arc, but I think it makes more sense when applied to us in the real world.  
Humans can’t blast bad people with rainbow beams of love and tolerance and force them to be good people. Some people are just jerks, and standing with them and forcing them to be better isn’t just pointless, but it can be unhealthy. We can help them see the error of their ways, and give them the tools to be better, but we can’t force them to use said tools. Ultimately, it’s our own decisions that make us who we are, whether we decide to use our gifts for good or evil is up to us.  
As the conclusion to an awesome and exciting series, I don’t like this ending. But as a moral that applies to us in real life, I think it’s perfect. It’s My Little Pony acknowledging that their own doctrine of love and friendship conquering all isn’t foolproof. Sometimes all you can do is stand by the good people in your life and pray that the bad people will learn to be better.

I’m having a bit of a deja vu moment here as I’ve written nearly word for word the exact same thing in a certain storytime thread.

Her “different take on this matter” left that alternate universe in the hooves of Daybreaker. All she did was replace on bad guy in charge with another.

This from the one pony who was not only reformed by a friendship beam to the face, but experienced this as a result of a long period of planning and arranging by Celestia to ensure the new Element-bearers could successfully rescue Luna from her own jealousy.
 
If Celestia had “just left it to hope” or relied on whoever might have “stuck with” Luna, then Luna might not have the chance to be here and write this message to her! That’s a whole lot of hypocrisy coming out of Luna right there.
