This makes me try to imagine how an MLP/NGE x-over would logically go. Say that… the pilot trio end up sucked into Equestria and ponified. The Mane Six (and Spike), the CMC, and the Princess Trio (and Shining Armor) immediately realize these kids need help, and through the Magic Of Friendship(TM) they do indeed start helping the Pilots get over a few of their issues slowly but surely. Later on, the aforementioned ponies follow the Pilots back to their world to help out in the rest of the Angel War. Highlights include Celestia and/or Luna issuing Gendo a thorough calling-out / verbal beatdown, Fluttershy bonding with Pen-Pen, and most of the Angels getting ROFLStomped by the Pilot/Pony alliance… except for one. In every single NGE fic or adaptation I’ve seen, one thing is always unchanged: Zeruel is a stupidly powerful, nigh-unstoppable juggernaut titan of an Angel. Even with the Harmony-Bearers and the Alicorns pitching in, the fight against Angel 14 will be a hard one. After him, though? Smooth sailin’.

Poor Shinji. Over and above all the horrifying things he has experienced in his life, all the pain and loss and shame, now he knows that his special talent is giant mecha combat–the thing he hates most in the world.

The interesting thing about this, other than the races fitting surprisingly well, is that, given that he as the 01 as his cutie mark, that means that he didn’t get his cutie mark until his time with NERV.
