The first “Ride” pic was made after the end of Season 6:  
-> Season 5 had a TRIPLE episode “saga” for Rarity [S5E14-16]; so she got to be on cart #5 after her “hiatus death”.  
-> Rainbow Dash was “THE PONY” most asociated with FIM on the web when the series started (so she had to be on Cart #1).  
-> The Twilicorn drama puts her in Cart #3.  
Then we have Pinkie Pie (who gets Cart #2 because of the Smile song) and Fluttershy (who had not only her family revealed, but her relationship with Discord “upgraded” to the point it make the S6 finale posible), going in Cart #6.  
-> Starlight could go by then either on Cart #5 or Cart #6 (different manestyle); Applejack got the empty one (Car #4 ).
 
On THIS new picture, Starlight got moved ahead again because she is basically “as important as any mane six”; so she should not have to “share” a cart with any of them (also, by being on the last one, she gets to mirror her Equestria Girls self [since it is the same character].
 
For the next one, both RD´s mom and AJ´s mom will probably dissapear [just like the logo of “The Hub”], because they are “not relevant anymore”.  
-> You could say the same thing also happened to Cart #1 and Cart #2 [minor references aside, DHX is slowly retconning things like Clover The Clever´s gender and relationship with Starswirl].

I get all of this, except why AJ for Season 4 and Shy for Season 6?

Most likely, one can know why Rarity is representative of Mr. Bones if one is a recurring visitor of the applicable threads on /mlp/. :3

It was a joke about her dying by the time Season 5 aired. The off season between Season 4 & Season 5 was the longest in the series. Fortunately we now have a consistent air date for seasons (the day before Easter).
