Because good guys should always be shorter than bad guys.  
Why? Because that way, whenever they’re equally matched at anything (or if the good guy is winning) then the good guy looks even more impressive.
 
Its an age old tactic that makes the character more appealing to the fanbase. Its mostly been used in manga & anime, but has slowly been made more common in western media.
