Well, it’s not quite that clean cut given some circumstances.

While the statuettes do contain bits of Rarity’s soul, they’re grafted with the soul imprint of which ever person the statue was based on so they could in theory be used to resurrect all the ministry mares. The kicker is, from what I’ve gathered, is that the process would require the Black Book as well as their original bodies, one of those being lost due to plot elements and the other varying from found, to blown of the face of Equestria. Also, while Twilight is noted to have been pulled into the Unity, its never specified how much control she has, for all we know, she’s dormant in the back corner of The Goddess’ mind somewhere and incapable of any form of possession (and then there’s what actually happened in the story, but that will be left out due to more spoilers, except for the detail that she seemed to dissipate immediately afterwards)
 
Shorthand, they’re not coming back if they’re already dead at this point
 
As for the whole dark thing, it’s all subjective. Some people are in touch with their souls well enough that they can’t be bothered, some lack any sense of empathy to connect with what’s taking place, and then some are just really sensitive.

@Background Pony #5088 And nobody ever found Rainbow Dash (though Scootaloo really really tried) and based on how you interpret the story, Rarity may or may not be able to be resurrected, as much of her being is actually in the statuettes. Due to the magickal nature of the balefire, piece #48 may be fused inside the ministry building as well.  
Oh and Twilight is still around, just stuck in the alicorn collective. Likely seeing someone she knows would allow her to take over one of the alicorns completely as a vessel.  
Pinkie is the only one really honestly conclusively gone, because she pretty much got that shit right in the face, and while strung out on mentals to boot. And to be fair she threw herself so much into her ministry she effectively killed herself prior anyway.
 
Really, FoE isn’t as ultra-dark as some make it, because magic and slight nods to possible alternate outcomes give a bit of leeway to silver line those clouds. It’s definitely nowhere near various hatefics, Total War, or Black Powder, or those random crappy FPS crossovers where everyone gets eaten by random space aliens. I kindasorta don’t want to count ChrysalisWins fics since much of those are more about exercising a fetish through her victory than being a real story, but those would def qualify as darker too.  
Honestly the darkest parts about FoE to me are Ardu and Autumn Leaf’s death, and if you think about them, Littlepip’s colossal fuckup in each is in not keeping to the heart of the nature of the original world. Losing her capacity to forgive just made those bad situations worse, and she paid dearly for forgetting the virtues the mane six stood for.

AJ didn’t die violently. She got to live out the rest of her days trapped in tin can in the ground built by her dead sister, while everyone she knew and loved got annihilated on the surface, knowing that it was because she and her friends failed. So worse, really.

And they all died violently (except one)
