Before Season 3, the term alicorn was synonymous with princess, so its sort of a foregone conclusion based on the lack of alicorns outside princesses, both genetic and magic made.

That book is non-canon. It was done by the marketing department and never declared canon like the IDW comics were. Cadense confirms she’s not a natural flyer in Discord’s episode, which would make sense if she was an alicorn raised in Canterlot’s unicorn society. And if she was ‘turned’ into an alicorn, there would be no need for Celestia to adopt her as her niece like Blueblood is her nephew, nor would she be as big, as shown with Twilight’s minor increase in height.

None, because Alicorn ia not within the equation. Unless its some possible unmentioned mutation, alicorn is a super dominant gene that can’t be recreated via only a pegasi and a unicorn. Alicorns have bigger wings then pegasi and, if your born an alicorn, you’ll be a lot bigger then other ponies. Cadense is as tall as her male unicorn husband, and Luna and Celestia are massive.

But different sciencies have different research methods, you can’t study the structure of the human DNA with a damned telescope, not to mention biology is little bit messier than astronomy, and you should also consider than humans in the MLP universe may as well have never existed or have gone extinct, which would in turn make Lyra, should she even choose to make the study of humans her profesion, either a mythologist or an archeologist, not a biologist.

Actually considering the CMC mentions that the 3 tribes of ponies co-exist more in Ponyville then any other town or city, the idea that a unicorn and a earth pony married and had an earth pony boy and a unicorn girl is rather high.
 
They have similar main interests yet different hobbies, similar cutie marks, and genetic similarity (their eyes for their case). So far that’s been a recurring theme for Equestrian siblings, even just one or two of those things for some.
 
Looking at them, they look like brother and sister to me.
